Ku's Plotholes: what you mentioned is not a plothole, it's a story element that you personally don't like. A plothole is when we look at all the facts we have from a story and some of them collide/don't make sense. Btw correct me if I'm wrong but I believe you have watched some ingenious clown (not that there's anything wrong with that, the person is amazing)
Gumo's plotholes: Honestly I have no idea what you're talking about in this one. When was he living under the spirit tree? When did he hide? How is the fact that he is a brilliant engineer relevant with the hiding? What base? Stay where? What did he know was wrong about the tree?
Naru's Plotholes: How in the world is being fat a plothole and why does it bother you?
Kuro's plotholes: the light kills he owls only during the light ceremony, they can co-exist under normal circumstances. But how do you know that the light can't reach the woods and how do you know that the owls can live there?
NPC's in Niwen's plotholes: This is also not a plothole for reasons I explained above but let me answer: not everything revolves around you and an owl they have never ever met in their lives, besides, Ku isn't even dead.

If Ku wasn't hurt they would just leave, that's the objective of the first act: rescue Ku and return to Nibel.
This point in the story is really important, it gives ori a personal reason to go after the wisps and it marks the start of the second act.
Now if Ku could take us wherever we want in Niwen, the metroidvania element would be gone...
To summarize, I think the game would be much less without this excelently crafted, emotional moment.
As for my reaction, I got over it pretty quickly since her revival was somewhat predictable.
